How to Find Unapplied Payments in QuickBooks Online
Published October 26, 2026 · LedgerMedic
To find unapplied payments in QuickBooks Online, run the A/R Aging Detail report for today's date and look for payment or credit lines with a negative amount sitting beside a customer's open invoices. Each one is money received that is not tied to an invoice. Report names and layouts move between releases, so treat the steps as a guide and check the totals at the end.
The manual method, step by step
- Run A/R Aging Detail. Open Reports, search for A/R Aging Detail, and set the date to today. Customize it to show the transaction type, customer, date and open balance.
- Scan for negative lines. An invoice shows a positive open balance. A payment that was received but not applied usually shows as a Payment (or credit) line with a negative amount under the same customer. Those negative lines are your unapplied payments.
- Export and total them. Export to a spreadsheet, filter to negative amounts, and add them up. That total is how much cash is sitting unapplied right now. Note each customer name, date and amount.
- Cross-check the cash-basis P&L. Run Profit and Loss on a cash basis for the year to date and look for an Unapplied Cash Payment Income line. If it is there, the amount is a hint that at least one payment has no invoice behind it. See what that line means.
- Open each payment to confirm. From the customer's page, open the payment from their transaction list. If nothing is ticked in the invoice list and part or all of the amount shows as left over, it is unapplied.
- Apply it, then re-run the report. Open the payment (or use Receive payment for that customer), tick the invoice it belongs to and save. The full steps, including crossed invoices, are in customer payment not applied to an invoice. Then run A/R Aging Detail again: the negative line should be gone and the invoice should show as paid.
What this method misses
- Payments that were applied to the wrong invoice. They do not show as negative lines, because they are applied. A paid invoice you never expected, or an old invoice still open for a customer who says they paid, is the clue.
- Payments with no customer. A payment recorded without the right customer will not sit under the customer you are looking for. Search the report for blank or generic names.
- Payments the bank feed created. They can look finished in the Banking tab while still unapplied. See how the bank feed creates unapplied cash.
If the unapplied total looks large next to your receivables, read why A/R looks wrong when payments are unapplied before you start correcting invoices.

Common questions
Is there a single report that lists every unapplied payment in QuickBooks Online?
Not one that we know of that is named for it. The usual route is A/R Aging Detail, where unapplied payments tend to appear as negative lines beside a customer's open invoices, checked against the cash-basis Profit and Loss line called Unapplied Cash Payment Income. Report names can change between releases.
Why does an invoice show as open when the customer has paid?
Often the payment was recorded but never applied to that invoice, so the invoice stays open and the payment sits as a credit on the customer. Open the payment, tick the invoice it belongs to and save.
