Unapplied Cash and Accounts Receivable in QuickBooks Online: Why A/R Looks Wrong

An unapplied customer payment lowers your accounts receivable total but leaves the invoice it was meant to pay showing as still owed. The payment is in the file, it just is not linked to anything. That is why the total looks plausible while individual customers look wrong.
How to see it in the A/R reports
- Run Accounts Receivable Aging Detail (not just the summary).
- Look under each customer for a line with a Payment type and a negative open balance. That is a payment that has not been applied.
- Check whether the same customer also has an open invoice for a similar amount. If so, the payment almost certainly belongs to that invoice.
- Note the customer, date and amount of each one. This is your worklist.
Why the totals look fine but the customers do not
A/R is the sum of invoices minus unapplied credits. If a customer owes $1,000 on an invoice and has an unapplied payment of $1,000, their net is zero and the grand total is correct. But the aging report still lists the invoice as overdue, statements sent to the customer show it as owed, and collections reminders can go to someone who has already paid.
The fix, step by step
- Open the customer's open invoice.
- Choose Receive payment.
- In the credits section of the payment screen, find the unapplied payment and tick it so it is applied to this invoice. If the amounts match, the amount due drops to zero.
- Save. Re-run the A/R Aging Detail and confirm both the invoice and the loose payment line are gone.
- If there is no invoice that the payment belongs to, decide what it really was: a deposit or retainer (move it to a liability, see recording retainers without the unapplied cash problem), or a genuine sale that needs a sales receipt.
If the payment is smaller or larger than the invoice, apply it to the invoice and leave the remainder as a credit or an open balance, on purpose, rather than leaving the whole payment loose.
