Why Undeposited Funds Shows a Negative Balance in QuickBooks Online

Undeposited Funds is a holding account for money that's been received but not yet grouped into a bank deposit, which means, logically, it should never go below zero. If your QuickBooks Online balance sheet shows a negative number there, something was recorded out of the order QuickBooks expects, and the negative balance is the software telling you exactly that.
What actually causes it
A negative Undeposited Funds balance almost always comes down to one sequence: a deposit was created that draws on a payment that doesn't exist yet, or no longer exists. In practice, this happens a few specific ways:
- A bank deposit was recorded manually, selecting an amount that was typed in directly rather than pulled from an actual entry sitting in Undeposited Funds.
- A payment that a deposit was built from was later deleted or voided, but the deposit itself was left in place.
- Data was imported or migrated from another accounting system, and a deposit came over without its originating payment.
- Someone recorded a deposit for a payment before actually entering the payment itself, planning to "go back and add it", and never did.
How to fix it
- Open the Undeposited Funds account from the Chart of Accounts and look at the register directly, you'll see the exact deposit(s) responsible for pulling the balance negative.
- For each one, check whether a matching customer payment exists anywhere in the file (search by amount and approximate date, since it may have been entered against the wrong customer).
- If the payment exists but wasn't properly linked: undo the deposit, then rebuild it correctly by selecting the actual payment from Undeposited Funds.
- If no matching payment exists at all: determine whether the deposit itself was legitimate (money did arrive), if so, record the missing customer payment first, dated appropriately, then relink the deposit to it.
- If the deposit was not legitimate (recorded in error, testing, or a duplicate), delete it, which should bring the balance back toward zero once the remaining entries are correctly matched.
- Confirm the Undeposited Funds balance is zero or reflects only genuinely pending payments once you're done, a small positive number waiting to be deposited is normal; a negative number is not, ever.
Why this one is worth fixing promptly
A negative balance in a holding account like this one is a strong signal that at least one other report is also wrong, most often accounts receivable or the bank register, since the same broken link that caused the negative balance usually distorts whatever the deposit was supposed to represent. It's rarely an isolated cosmetic issue.
